Currently, you can complete both of these tomes, thereby negating the benefit of either. Changes to game mechanics can lead to a previous choice regarding which tome to do now being the improper one with no real recourse to correct. Refuge brought us Glyphs, and with them, the ability to change between them simply by exping the desired version. I'd like to suggest the same be done with these two Emberflow/Windstone tomes.
 
At least in light of class changes, make it an option to have them reset (Monk want the 10% damage bonus, more than they want to be big aggro generaters who can just reset with FD).

An actual system like you suggest, is way better though, removes all current and potential future issues with this.
